El Nido, Bohol and Cebu: How to Link the Three by Air and Sea
There is no direct boat from Palawan to the Visayas, so here is how the routes connect and where Cebu fits in.
The short answer: El Nido and the Visayas are not linked by a simple ferry. El Nido is in northern Palawan, while Bohol and Cebu sit in the central Philippines. Realistically you fly, with Cebu as the hinge. Go El Nido to Cebu, then Cebu to Bohol by fast ferry. Budget a full day for the first leg and half a day for the second.
Who this is for
This is for travellers stringing together a beach stop in Palawan with Chocolate Hills and Cebu's waterfalls in one trip. If you also want the wider picture, our two-week Philippines itinerary and guide to flights, ferries and vans cover the national network.
The decision: order and base
Cebu is the connecting point for flights and boats, so build the trip around it. Most people do El Nido first, then Cebu, then Bohol. If you fly home from Cebu, a Bohol side trip can be done and you return to Cebu the same day or after a night on Bohol.
Leg 1: El Nido to Cebu
This is the awkward part, and it is better to say so than to pretend otherwise. There are three broad options:
- A direct flight from El Nido's small airport, where one is operating. Seats are limited and schedules change, so do not assume it exists on your dates.
- A road transfer to Puerto Princesa, then a flight. The van ride is several hours on winding roads, so do not book a tight flight afterwards.
- Via Manila. Usually the longest, but sometimes the only option.
Whichever you pick, treat it as a travel day, not a morning with an afternoon activity. Allow a buffer, particularly if you have an international flight afterwards.
Leg 2: Cebu to Bohol
The standard crossing is a fast ferry from Cebu City's piers to Tagbilaran on Bohol, commonly around two hours, with several operators. Some flights also link the islands, so compare them, but for most visitors the ferry is simpler. Add transfer time at both ends: from Tagbilaran, Panglao's beaches and the Chocolate Hills are still a road journey away.
If you only have one day for Bohol
Our Bohol day trip from Cebu City by fast ferry is built for this. It is a shared small-group tour, up to 15 guests, and the day is long. The 07:00 ferry from Cebu Pier means a hotel pickup add-on at around 05:00 on Mactan or 06:00 in Cebu City, and you are back in Cebu around 19:00. In between: the Blood Compact Shrine, Baclayon Church, a tarsier conservation area, the Bilar Man-Made Forest and the Chocolate Hills viewpoint. A Loboc River lunch cruise is an optional add-on.
It is efficient, but a lot of the day is on a ferry or in a vehicle. If you want beaches or time to linger, spend a night on Bohol and read our verdict on whether the day trip is worth it and the Bohol guide.
Where Helios tours fit
- In El Nido: Island Hopping Tour A is a shared 7-hour boat day (up to 15 guests) on Bacuit Bay, with the Big Lagoon, the Secret Lagoon, Shimizu Island and Seven Commandos Beach. Big Lagoon entry is capped daily, so if it is full you go elsewhere. The eco-tourism fee and Big Lagoon fee are paid locally in cash. Compare it with the other routes in our Tours A, B, C and D comparison.
- In Cebu: Kawasan Falls canyoneering is a 6-hour shared tour (up to 13 guests) with pickup in Moalboal, Badian or Alegria on Cebu's south-west coast. It does not collect from Cebu City, so you need to be based down there. Our Kawasan practical guide has more, and things to do in Cebu helps you fill the rest.
What to verify before you travel
We deliberately print no timetables, because they go stale. Check these on official sources:
- Current flight schedules from El Nido, Puerto Princesa and Manila to Cebu.
- Fast-ferry departure times, operators and pier details for Cebu–Tagbilaran.
- Baggage allowances on the small aircraft, which are often tighter than on main routes.
- Local fees and entry rules, including the El Nido eco-tourism fee and Big Lagoon limits.
- Weather: ferries and boat tours can be cancelled in storms. See whether island tours still run in typhoon season.
FAQ
Is there a direct ferry from El Nido to Cebu or Bohol?
Not as a practical option for visitors. Plan on flying, usually via Puerto Princesa, Manila or a direct flight if one is operating on your dates.
How do I get from Cebu to Bohol?
Mostly by fast ferry from Cebu City to Tagbilaran. Check the current operators and times on their official channels.
Can I see Bohol in a day from Cebu?
Yes. Our shared day trip does it, but it starts very early and finishes in the evening, with long stretches of transit.
Should I leave a buffer before an international flight?
Yes. Small-airport schedules and sea conditions change, so avoid same-day tight connections.
